Is there a way to mass remove subfolders in the displayed items instead of manually doing it one at a time?

Use the multi-edit tool:
Display the items you want to edit
Then open Tools > Multi-Edit
Tick "Subfolders" and enter the new subfolders (or leave empty if you want to remove them)
Click "OK"
